XD OH MY GOD i don't know why it took me so long to make this connection but listening to this after listening to Twilight Sanctorum. I love how Caldwell was the one who almost ate the SD Card and Penny was the one who ate the encoded memory strand. I can't believe the coincidence there about 5 years apart XD.

Since they're in California it was probably a raven as they are very common there. They also are more solitary except for their mate and might react more aggressively as she described if they felt threatened. Though, a crow could totally do that as well.

Crows are the species (corvidae) of which Raven (corvus corax) are a sub species. The common bird we call crows are carrion crows (corvus corone) but being from american the bird Emily saw could have been an american crow (corvus brachyrhynchos) #imanerd

Idk if you've discovered this since then, but there is an Alchemist class on the 5e wiki from a 3rd party dev, Caldwell. Which kinda does that. I vaguely remember seeing a Plague Doctor as well on the wiki but it may have been someone else's hombrew.
