Yeah, that one scene is making fun of people who don't understand evolution, but the episode as a whole is clearly ripping on atheists, as they say in the DVD commentary. I say this as an atheist.

No in the evolution lesson they are making fun of christians who dont have a clue what evolution is, and a lot of christians that have 0 iq think its making fun of evolution and not christians/evolution deniers. Very similar to when futurama made fun of christians and evolution deniers
