I would say that the thing that separates prime from the 2D games is world building. The environmental storytelling is something that the player must actively find on their own. Samus is still a badass Bounty Hunter but she also feels like a researcher in the prime series uncovering the mysteries of whatever planet she is on, the music is a perfect compliment to this from start to finish.
