From V0.5 bots will be retrievable from the arcade and can be transferred as well. V0.4 unfortunately not yet. For subunits: Strip down all your subunits into cargo and use the pod. Subsystems cant be uninstalled but unused ones from cargo can be transferred as well

What about all of the Arcade robots that I built, are they gone forever? If I want to keep subsystems and subunits, do I take them down from engineering?

For technical reasons they do not (too many extension in game mechanics), That being said you can transfer your gear to V0.5 if you do the Ylyee quest in V0.4 at the end. You gain a special artifact (multiverse pod) which can forward your valuable gear. (it exports it into a transferable file package)
